I'm fixing a 95 yamaha Vmax 600 for my uncle because it has crappy spark. He recently replaced the ignition coil with the plug wires/caps with brand new ones, I replaced the stator and pulsar coil with replacements from Rmstator, and it only sparks once at the end of the cranking cycle as you turn the key back or pull it over. All the connections were cleaned, the pulsar coil is positioned so there is a tiny gap between it and the flywheel (I dont have any feeler guages), I checked the wiring harness for breaks and rub throughs, and I have tried bypassing the key switch, kill switch, and tors. Still no change. Any suggestions would be appreciated, Thanks.

You bypassed the key/kill switches by simply unplugging them, right? These sleds have a normally open ignition, so the sled will run if the key/kill switches are disconnected.

It might be the CDI box; if the capacitor in there is tired, it won't store enough energy for a strong spark. Given that you've replaced most of the ignition up to this point, that's pretty much the last point of failure so long as none of the new parts are defective out of the box.
