Rebuilt Polaris 500 Backfire

I had a 400 indy and i took the crank case and put 500 cylinders on it bored .25 over and yes the right pistons are in it. I put everything back together and the engine is a little rough to start but starts and will run at idle but when you open up on the throttle it would seem like its governed almost at 6000 rpms because it wont go any higher. it also backfires once in a while then kills. i cleaned out the carbs and changed out the jets and replaced the fuel lines and filter as well as the spark plugs. Any Ideas?

Did you also change the carb size and use the pipe for a 500?
Did you recalibrate your clutching for the larger displacement?

Bad coil(s) or CDI? Bad ground or wires are not connecting right? Indy 500 should be revving at 7.8k - synchronize the carbs would be one place Id check. WL.
