The best number would come from the local place where you are considering taking the sled. I would expect if you take it in and have it done, it will be more than $1000 and could easily double that. The labor kills you, that's why most of us work on our own stuff...
If you can't work on it yourself I would recommend that you trade it in on a new left over! Perhaps a 2014 even?
At Hay Days in 2010 I almost bought a new left over 2006 ZR900 for $5300 and it was Brand New with full warranty!
And back in 06 I looked and they were about $10,000!
