modded zr 500 not running right

i have a 2001 zr 500 with k&n air filters bigger jets and a Sno Stuff silencer at the beginning of winter ran fine beat 700 XC and 600 zrt at drags until i had a front end collision with what i thought was a drift, unfortunately it wasnt and it hasnt run right since, sometimes backfires or kind of sputters or die's you could say sort of like carbs not being synchronized or timing is out. 1 plug is nice brown colour other looks rich. changed fuel pump and still same thing. Anyone with an idea let me know thanks.

Have you re-synched the carbs?
Checked the chokes?
Checked that the pipes are not damaged?

There is no damage to the body itself or the pipe but i did break the clutch spring, but replaced it right away. I also took the carbs apart and cleaned everything jets, needles etc, but did not re sync them, i also checked and cleaned the choke cables too, im thinking either the carbs need to be re synchronized or the timing is out, but not 100 percent sure just want to hear what you guys think. thanks.

Carbs.
Timing will not have changed unless there was damage to the CDI.
